Mysterio is gifted with an artefact known as the Tablet of Order and Chaos. The tablet is destroyed when challenged by Spider-Man and its pieces scattered across different dimensions. The tablet is destroyed and the balance of realities is threatened. To be able to fix the broken dimensions, Spider-Man has to team up with alternate versions of himself to recover the missing fragments. Players travel between different Spider-Man universes and fight villains who have obtained pieces of the tablet. Each dimension features different environments, enemies, challenges and gameplay situations. The Amazing Spider-Man is more focused on classic superhero action and movement, while Spider-Man Noir and Spider-Man 2099 have extra powers to explore and progress.

Spider-Man: Shattered Dimensions on Nintendo DS is mainly a side-scrolling action-adventure game with exploration. Players move thru linked environments, battle enemies, overcome obstacles and search for secret areas. Fighting includes punches, kicks, web attacks and combo attacks. Spider-Man can also travel thru parts of the environment and reach platforms thru web travel. There is a progression system in the game where the player can access areas they could not get to before as they gain new skills. This lends the DS version a Metroidvania style structure of encouraging the player to revisit areas after gaining new powers.

Control Spider-Man through each dimension and complete the objectives assigned to you. Move through levels, defeat enemies, collect items, and search for paths leading to new areas. Use Spider-Man's web abilities to cross gaps, reach higher platforms, and interact with parts of the environment. During combat, combine punches, kicks, and web attacks to defeat enemies efficiently. Each Spider-Man has different abilities, so learn how those abilities work and use them to overcome obstacles. Some areas require a particular power before they can be accessed. Complete missions and challenges to unlock additional abilities and progress further through the story
